The Stripe Clearing Account Method Explained

How to properly record gross sales, merchant processing fees, refunds, and bank payouts in QuickBooks Online so your balance sheet and P&L reconcile to the exact cent.

⚠️ The Problem with Recording Only Bank Deposits

When Stripe deposits money into your bank account, it sends the net amount (Gross Sales minus Stripe Fees). If you simply categorize that bank deposit as "Sales Income":

  • Your Gross Revenue is understated: You won't see your true 1099-K sales volume.
  • Your Expenses are missing: Stripe merchant fees (often 2.9% + $0.30) are not tracked as deductible business expenses.
  • Refunds and disputes are hidden: You lose visibility into return rates and chargebacks.

Money In

Gross Sales

e.g. +$100.00 customer purchase recorded in Stripe Clearing

Expense Out

Stripe Fee

e.g. -$3.20 processing fee recorded as business expense

Transfer

Payout to Bank

e.g. -$96.80 transfer from Stripe Clearing to Business Checking

Result: The ending balance in your Stripe Clearing account matches your actual Stripe dashboard balance!

Step-by-Step Guide for QuickBooks Online

1

Create a "Stripe Clearing" Bank Account in QBO

In QuickBooks Online, go to Accounting → Chart of Accounts → click New.

Account Type: Bank

Detail Type: Cash on hand or Checking

Account Name: Stripe Clearing

Currency: Match your primary Stripe settlement currency (e.g. USD)

2

Download the Itemized Balance Report from Stripe

Log into your Stripe Dashboard. Navigate to Reports → Balance. Under Balance change from activity, click Download and select Itemized format.

Note: Do not export from the "Payments" tab — payments reports do not contain payout transfers or fee debits.

3

Convert the File with PayoutPrep

Upload the Stripe export into PayoutPrep. We automatically split each transaction into gross revenue and fee expense rows, clean timestamps into QBO dates, and split any files over 999 rows into batch CSVs.

4

Upload to QuickBooks Online

In QuickBooks Online, go to Transactions → Bank transactions. Next to "Link account", click the arrow and select Upload from file. Select your converted CSV and map it to your Stripe Clearing account.

5

Match Payouts as Bank Transfers

When Stripe deposits money into your real bank checking account, classify that bank deposit in QBO as a Transfer from Stripe Clearing. When you review your Stripe Clearing feed, click Match against that same payout transfer row.
